The Case of the Brainy Birds has the four detectives Mary, Dick, Tommy and Bobby investigating the disappearance of seagulls from an island just east of Brockville in the St. Lawrence River. While Bobby and Tommy take a canoe to the river, Mary and Dick ride their bicycles out to the Fulford House Museum that sits high on a hill overlooking the island where the seagulls normally roost.
Tommy explains the safety precautions required when canoeing on a fast-moving river. The two boys don life-jackets and paddle to the island.
Although there is evidence that many birds have been there in the past, not a single bird is roosting on the island.
Mary phones to report that the birds have taken refuge in a carport at Fulford House. Bobby and Tommy are climbing on the remains of some concrete structures to get a better view of the island when a strong earthquake strikes the area. The story describes the impact of this event on the four detectives and the residents of Brockville.
